Bachelor and Master Projects in Machine Learning and Bioinformatics

DESCRIPTION

We offer bachelor and master projects on the following challenging topics.

Network data analysis

Networks and graphs are nowadays massively used to represent and infer knowledge about complex systems and relations between objects of interest. We offer bachelor and master thesis on topics in geaph-based network analysis, including data mining, community detection and evolution.

Bioinformatics

This is a master project to be conducted in collaboration with the Nijmegen Centre for Molecular Life Sciences (Richard Notebaart). You will adapt and implement the method described in the following paper to predict environments where a single gene enzyme knockouts has the greatest negative effect on fitness (biomass). (see "A network-based method for predicting gene.nutrient interactions and its application to yeast amino-acid metabolism" by Idit Diamant, Yonina C. Eldar, Oleg Rokhlenko, Eytan Ruppinad and Tomer Shlomi. Molecular BioSystems, 2009)

Bio-inspired algorithms

Many real-life optimization problems are computationally intractable. Therefore heuristic methods are developed for tackling such problems in order to obtain a solution of good quality in a short time. Algorithms inspired by nature, such as Evolutionary Algorithms and Ant Colony Optimization, are among such heuristic methods. Hybridation of these methods with local search, also known as memetic algorithms, are often used in practice.

Multi-objective optimization

A number of real-life problems amounts to optimize multiple objectives, which may competing with each other. A way to tackle such problems is to try to find a set of solutions providing a trade-off among such possibly competing objectives.
